I have a 2000 Accord Ex V6 that I changed out all the motor mounts on it. It should be pretty similar to your Pilot. I have heard of the front and side motor mounts going bad but from my understanding, the rear rarely goes bad. Either way, you should inspect it closely before changing. Its not that easy to inspect so you need some good lighting and some maneuvering (might be easier on a pilot).

As for changing the rear mount, it was not the easiest because of lack of access. Once I got it replaced it was hard to align everything. Of course, when I inspected the rear mount after it was out, it was in perfectly fine shape. Oh well but hopefully you learn from my mistake.

That is the most difficult mount to change and you need to raise the engine a bit to do it. You may be looking in the wrong place however, here is a video that I did on finding suspension noises, it’s a good idea to find the source of a noise instead of blindly replacing parts hoping to solve the problem.
